I've just replaced the Alternator on my 3.0L with anew Bosch. The charging rate is perfect now however the battery light does not turn off after starting, can any one help?

Try restarting your jeep after few minutes so the sensors could catch up. If it still persist, use voltmeter on the batter to check if you are getting too high or too low voltage.

X2 for voltmeter. If it is high then you need the dealer to update the FCM and PCM. There is an option in the menus for a high power alternator. Enabling this option with tell the system to account for the higher amps/volts.
You can also add a resistor to the line and 'lower' the reading via added load.
Or it has a faulty regulator... Happens alot actually.

The charging warning light turns on when there is something wrong with the Charging.

System Voltage too high or too low, or a field control fault is recognized. Perhaps certain trouble codes might light the charging light as well, but usually its just those 3 that lights the charging warning light.

A broken or shorted wire to the alternator field control could cause it to output the wrong voltage.

You need to check it with a voltmeter to see what is going on.
