Ok so getting the paint all in order with Polish and wax but now my wheels look like junk... is their a way to Polish and get rid of scratches on my aluminum wheels?

If the scratches don't catch on your fingernail, then the marks are removeable.
You will require a polish that has a rouge of sorts....you will be cutting the finish a bit to level it, then a wax to seal the clearcoat.
Treat it the same as you would if restoring the finish on the Commanders body.

Clearcoat on wheels is virtually the same as the clearcoat over your paint.

If the scratches can be caught on your fingernail or the clearcoat is chipped or lifting due to corrosion running under the clear.....consider yourself doomed to having the rims professionally refinished.

I run a detailing business, what I tell my guys to do is start with rubbing compound I use maguiars, than polishing compound with a small buffer, after that we wax and than give it a final buff, they look really nice, but if they are like robby said and can catch on your finger nail its hopeless.
